We can assume after Sam stole his last one to blow up gamma base, He lost his license or was held responsible in some fashion. It's unclear what happend to Delta station, but there's a PDA mentioning that Frank had lost or blown up dozens of sea trucks due to incompetence and Alterra was revoking his rights to manufacture more. Gamma was the site where the Kharaa was actively being studied, and Sam had to destroy that research so they couldn't just replicate the work they'd done on the leviathan samples they had already collected and brought to Gamma. We know this happened before Sam's death in Leviathan cave but can likely surmise it was after she was restationed to Site Zero, because if she got caught jury rigging a sea truck to destroy a base she would have been captured and taken off planet immediately. We can surmise this killed the three people stationed at Gamma (including sam's ex-GF, Dani, who was head of kharaa research), but that's conjecture. That's why there's a giant hole in the roof and sea truck debris all around Gamma, and the station is flooded. Someone (probably/likely Sam) stole one of Frank's sea trucks and rigged it with explosives to destroy Gamma station.

Since the shuttle's still there, it means she didnt make it off planet (or the shuttle wouldn't be there, it'd be in space). Its unlikely to be Sam, since Zero isn't connected to Phi or the leviathan installation, so it was probably the Blonde woman. There's debris from a shuttle at Zero's landing pad, so we can assume there was at least one person at site zero who didn't make it off planet. That leaves the blonde woman with three kids as the only personnel on the mainland left, at Site zero. (he went to stop her and she detonated rocks over the entrance, killing them both). Sam was one of only two people stationed at Site Zero, and she died in the Frozen Leviathan Cave with Purvel, who was mentioned as the last personnel stationed on the mainland. Because she was relocated, she wasn't a victim of the ice worm attack that supposedly crippled Phi. Sam was relocated to site Zero to remove her access to the frozen leviathan samples after she was caught planning to cure it. The labs at Phi is where Sam and the other robotics folk worked. The above ground team were murdered by Ice worms, not evacuated.
